libSBML 3.1.1, glpk, glpmex only - Run these in Matlab after installing
3/6/08 - The Cobra toolbox will work with version 2.0 of the SBML toolbox. Version 3.0 has not been fully tested but seems to work. In our experience it is more difficult to install. As far as we know there is no 64 bit version of the SBML libraries. If you have 64 bit matlab you will not have full functionality of the Cobra toolbox.
11/6/07 - A bug in earlier versions of readCbModel may have affected the results from deletion/double deletion studies. This bug has been fixed in v.1.3.3 of the COBRA Toolbox.
7/12/07 - The free glpk linear programming solver is now available as a precompiled Windows dll. This solver can be used with the COBRA Toolbox to solve even large constraint-based analysis problems. We still recommend Tomlab as the fastest and most accurate solver.
The COnstraint-Based Reconstruction and Analysis Toolbox for Matlab includes implementations of many of the commonly used forms of constraint-based analysis such as FBA, gene deletions, flux variability analysis, sampling, and batch simulations together with tools to read in and manipulate constraint-based models.

The functionalities of the Toolbox described in the paper are also demonstrated in the COBRA minitutorial. The SBML format models used in the paper and the minitutorial are available for E. coli and S. cerevisiae (right click and save). More up-to-date models and models for other organisms (including human) in SBML format can be downloaded here.
